My favorite way to store and display my yo-yos is in display cases on the wall. If you don’t want to make your own, baseball or hockey puck display cases are the way to go.
I am currently using this one:
It’s made of solid wood, has a glass door, and looks really great on the wall. My yo-yos all feel very special and snug in their own little slots, safe from dust. Most of my standard sized yo-yos fit really well, and they don’t roll around because there are individual slots for each one. You can also lock it if you want to.
For carrying one yo-yo around with me, this is kind of silly, but I find that pacifier holders work really well. They are the perfect size for one yo-yo. And your yo-yo is completely covered and protected while you are on the go. When you want to do some tricks, it’s easy to access, too. My favorite brand of pacipod holder for yo-yos is the Ju-Ju-Be Pacipod. They are well made, super durable, and the perfect round shape for a yo-yo. It even has elastic inside to hold some string. The attached strap is very secure and you can pretty much clip it anywhere without fear that it would fall off. There are so many prints to choose from too, so you are bound to find one you like.
If you like to carry more than 1 yo-yo with you, I like using a portable screw bin. You can take the compartments out, then put some 2″ thick craft foam in there (try cutting out holes with a small tomato paste can!). I like these screw bins because they are durable, made for carrying stuff around, and you can see all your yo-yos through the clear lid.

Maxpedition pouches, or just inside my daily shoulder bag, for travel.
In a heap on my desk works pretty well for storage, though I do have a plastic case lined with foam in the basement for most of them. It’s not as cool as Dylan’s.

I like to use pencil cases for transport, sometimes with a foam block buffer to fill out the case or keep two throws from rubbing together.
When I think ‘pencil cases’ I only think of those very shallow ones made of, what, tin maybe? Not sure, but you’re clearly not talking about those unless you’re a wizard.
I made a display out of an old box fan. I used the metal frame and added a back and dowels. It hangs on my wall and holds 30+ yoyos. I also coverted a tin lunch box into a daily carry.
